I think the most essential thing, if you feel you need to challenge a story's the main assumption, is to figure out what has made your audience like the story from the beginning.  If your idea violates that, you should think very long and hard before following it.  (For instance, turning a comedy into a drama?  Making a fantasy realistic fiction?  Bad idea.)  For me, my comic strip has always been about "Aylia's life," not "Aylia's adventures in our world," so this seemed to flow naturally.
